Jonathan Rhys-Meyers nació con el nombre de Jonathan Michael Francis O'Keeffe en Dublín, Irlanda. Su nombre artístico deriva del apellido de soltera de su madre, Meyers.
Rhys-Meyers nació con un serio problema del corazón, y fue bautizado poco después de su nacimiento porque temían que no sobreviviera lo suficiente para una ceremonia tradicional de bautismo. Pasó los primeros meses de su vida en un hospital.
